However, when wxewcuting eith mechjeb I allways get a little far from the correct trajectorie. Plus, in principia it says the burn will last 320.7s but I only have enough fuel for 61.25s (but with enough delta V). What am I doing wrong here?

Principia calculates burns considering that it will take time to do the burn, and it uses your active engine to determine this. If you do not have an active engine (because you haven't staged yet) it will assume you're trying to use RCS. Shut off your throttle and activate the engine you want to use, then click "active engine" to make principia calculate with the correct engine. (If that is not possible, like when using solids, use "instant impulse"...
