Thrust blocking is a bit of an all-or-nothing affair in KSP. If a part intersects the thrust transform (which is a line) the applied thrust goes instantly to zero for most engines.

The line is of limited length, if you get the other stuff far enough away thrust goes back to full.

someomne should make a mod RealThrustVector, and when stuff obstructs path (even parts several meter down) and deflects exhaust, run a calc and adjust the thrust vector to account for it ;3
